He let Locke and Richard live though for his nefarious purposes. And Mr Eko would not be manipulated, too willful, and so the man in black killed him. Remember that the first time Eko meets the monster, it flashed light. If you pause the screen, you can see images, presumably of Eko's life. So when the monster is flashing, it's reading the person's life or memories. Remember that Eko was hallucinating the people he killed in the church and the young altar boy, and maybe Walt after Ben shot Locke. To take on an actual physical form, he needs the body. Or rather, if he wants to fool people that he is actually the person he is pretending to be. He takes Christian's corpse, Yemi's corpse, then he wants to take Locke's place to manipulate Ben.
